I've had some missions where I have to get kills when defending the cap.

 

It seems to me I'm not getting credit for kills made after it turns blue if I'm in there flipping it anyway. I would have assumed any kills after it turns blue would be defensive kills.

 

Do you have to leave the cap and come back or go to a cap you didn't help flip. Does anyone know if it's a bug or game mechanic.

It is game mechanic. 

 

After you turn sector blue, there is period of 25-30 seconds, when sector can't be caped, there are no buildings, and there are no defensive bots. During that time, kills aren't counted as defensive kills, and you don't get 40 capture points per kill. As soon as buildings pops out, you can farm those defense kills. 

 

You don't need to leave the cap.

From what i think i noticed, the attacker needs to fire on a groundtarget or aerial defence plane first, so your kill counts as a defending one.

You dont need to shoot anything, you have to wait that locked period to expire after switching owner of the base. During that time, missions objectives that are attacking/defending do not count.

Works the same when attacking. 

After a base turns red and I'm over it, I don't try to immediately shoot all enemy planes (no defenders yet when locked) because kills don't count towards capture yet !! I try to damage them as much as possible and finish them when locked times out. Of course sometimes you have to kill one or two, but save some for the cap ;-)

If you go for this mission

1. If the cap switches to your side wait until the cap is not locked anymore before you kill enemies.

2. Only kill enemies inside your cap, wait until they are in the cap before you attack.

3. Try low or mid Tier. In high Tier planes are so fast, they might leave the cap before you can kill them

And when your health runs low, try to get outside the cap to recover. That way if you get killed, the enemy doesn't get cap points to take over the base you're defending.

A great place to get lots of defense kills is the airbase with repair point.

You should always consider getting the edge of a sector your team has recently capped, waiting until it has unlocked and then returning to defend.  You can recover health, as GonerNL has said, gain altitude, read the map and position yourself well for shooting down attackers.
